McCaskill Algorithm

The central assumption in McCaskill’s algorithm is the following assumption: The free energy of a loop (which excludes the region interior to the base pairs accessible by ) is given by

where is the number of accessible base pairs and is the number of unpaired bases in the loop. , and are all constants determined by experiment or by molecular simulation.

Using this assumption, the calculation for partition function is simplified.
